Just had a look at my brothers manx and his clutch cable access hole is cut underneath the pan and has a bolt on cover. Every other one i have sees
has been cut on top of the tunnel.
Which one is the better option, does either option weaken the strength of the chassis.
Any info would be appreciated.

i would say the top, keep it as small as possible for strength, underneath would get water in the tunnel
Definitely put the access hole on top. You should weld some plate strips around it to reinforce the opening.
You also want to make the hole big enough for your hand (well at least most of it to fit in).
I think you will also find it is easier to replace the cable from on top as that is where the hook is.
I used to offroad mine quite hard with out any problems - although I also had a bolt on lift kit as well.
