I know there are jacking points on either side of a bug just in front of the rear guards for use with the factory issue jack, but where would be the best places to jack using a trolley jack, and where would the best place to locate axle stands once the car is up?

When sliding the trolley jack under from behind the car, I like to use the rear gearbox mount at the back, it sticks out as a nice flat (usually shiny) bit of steel between the gearbox and engine. From the sides, I use the rear torsion bar tubes, which are also ideal locations for axle stands. At the front, I use the axle beam, or on a Superbug any part of the framehead.

So I would suggest that no one jack on the crossmember or put axle stands under it. As Camo said above coming under from the back of the car the best
place is the tunnel just in front of the gearbox.

And I would suggest not to jack on the floorpan tunnel as it bends the pan, on all but the very late beetle, use the front trans mount, on a late mount, use some hard wood to span the front of the trans forks. Stands are obvious, torsion housings front and rear.
As matberry suggests I often use a chunk of wooden sleeper about the size of an A4 piece of paper on top of my jack which spans the frame horns and bears on the rear gearbox mount. This gives me a handy extra bit of height as well.

If your car is as low as mine are, I start of with the jack under the factory jack points and the lift one side at time. I put the stand on the
torsion bar tube close to the outside.
