Sounds like jetting issues possibly? Have you checked the idle screw?

HELP SUNSHINE COAST DUBBER TUNE HIS CARBY
Have You checked out the automatic choke??
after a few minutes it should be wide open
take the air cleaner off and look down the throat of the carby
the choke flap will be closed when the engine is cold...
once it running the choke flap should open up allowing the engine to idle at a slower rpm..
also check to see that fuel sprays into the throat of the carby every time You press the throttle down..
this is the accelerator pump working...
without it... You cannot drive a car... not enough power..
You can check that with the engine not running...
there is a diaphram in the accelerator pump and also a ball valve that can get stuck stopping the accelerator pump from getting fuel..
Are the points at the right gap?
there are some 009 dizzies that You cannot time.... chinese
plus ALL 009s should be timed at revs at around 28 to 32 degrees BTDC
and the idle timing is whatever it is when idling..
You don't time a 009 at idle...
also check out ; http://www.vw-resource.com/
and see if there is any info on there You haven't checked..
would be good if a local can check Your car for You...
even mechanics have lots of problems with beetle engines as late model cars don't have carbies or points etc...
cheers

again looking down the throat of the carby...
engine going..
when the engine stops idling and starts to misfire
check that the needle and seat in the carby are not shutting the fuel off when the carby bowl is full which would result in the fuel over flowing down
into the throat of the carby
and choking the engine....
too much fuel... not enough air...
You can check by disconnecting the fuel line into the carby...
and starting the engine ...
if it runs OK and then idles ok...
chances are its a flooding problem...
cheers

As others have said , best you give matt a ring , but my guess for you problem is either you have idle mixture screw adjustment problem OR due to the
top end rebuild and the slight narrowing of the motor from head to head inlet ports then your centre section of your 3 piece manifold may need cutting
down by 3 or so millimetres so as to enable your inlet maniold cast ends to sit flat to the inlet face on the heads and not be forced out by the to
long centre section .
Hope this makes sence , but again talk to Matt and or Jack @ GCVD

If thats the brosol carb, i had the same issues. Pulled it apart and stuffed around for ages, then blocked the hole in the throttle blade and it
worked a charm after that.
